I wrote a story with a fundamental theme aimed at "any age" person, but my main character is 9 years old. This is not a children's story. Many magazines are clear that they do not accept children's stories. My question is: in my cover letter do I need to explain this just to get someone to read it or do I leave my cover letter as is and hope someone reads it anyway.

Mb if you have to explain it's not a children's story to make the editor know that it's not a children's story, then you're going to see it rejected by adult markets. 'To Kill a Mockingbird' which is HARDLY a children's story in any way, shape, or form,  has a girl narrator who is 9 or close to it.  As long as the story clearly is not a children's story, it doesn't matter how old the POV character is, and you have no reason to (nor should you) explain that it is for adults.
